So, we've gone ahead and put up a patch to integrate the new MixMonitor functionality introduced with 1.2 in app_queue as an alternative to the old Monitor functionality. Please take a visit to http://bugs.digium.com/view.php?id=7084 and give it a whirl. No more merging/mixing files after recording. Append multiple recordings to the same file. The possibilities are endless! :)
